I have a 04 mach 1 stang with magnaflows and the rest stock. I'm looking for some ideas of where to go to next for power upgrades. I'm thinking about putting in a NOS system but i'm not sure what the stock motor and fuel system can handle. Any other ideas would be very helpful

You have a nice base engine - prime for modifications. It is not the same as a 03/04 cobra engine but it is similar, sharing an aluminum block. Obviously a supercharger would be a great choice, as the mach 1's engines and quite happy sporting a supercharger. The nice thing is......Mach 1 already has 32 valve heads which allows for more peak torque at higher RPM's.
If I were you I would start with the basics. I don't know what your Magnaflow exhaust set up is but a x-pipe cat back system works really well with the Machs. After that, I would do a cold air intake, and have a custom tune done. Perhaps some headers or underdrive pulleys.......and again a custom tune. This will be a good start, probably yielding somewhere around a 30-50rwhp increase.
If you want to run a faster 1/4 mile time without adding any power, there are a couple of things you can do that will make a big difference when it comes to running faster times. First, if you have a 5-speed manual transmission, get a short throw shifter. Second, and more importantly is your tires. By adding a pair of drag radials to your rear wheels you wont believe how much quicker it makes your car, now that your tires hook. I'm not positive on the rim size on the 2004 Mach 1 but i think they are 17x8'' rim. If this is the case, you can fit 315-35 R17 Nitto drag radials on your rear wheels. Drag radials can be used for the street and the track. There tread life is shorter than a normal tire but the Nitto drag radials have decent tread life for a drag radial. As long as you aren't "SMOKIN" them, they can last you 10,000 to 15,000 miles.

Now, NA I'd say go with 4.10s
If you plan on a supercharger, you would need to re consider your choice.
a short throw shifter is another great piece. may not give you an power, but it's something you really notice every time you drive.
